Agents of SHIELD
(Her Journey through the events of the TV show)
Alex was discovered by Phil Coulson's team as the only survivor of an apparent accident at a SHIELD facility. In reality, the reason she survived was that she was the one who caused it.
The girl was the result of a secret Inhuman breeding program run by unknown scientists but likely aligned with Hydra. Alex told the group of agents that she didn't know why they did what they were doing to her or what had happened.
It couldn't have been further from the truth. She was testing how far her powers could go when everything exploded. Alex had wiped out any evidence of what had happened there along with everyone involved. The secrets of that place would die with her.
She was adopted by Leo Fitz and later Jemma Simmons when they got married. At 17 she began working as an intern at Stark Industries and later as the first independant SI Field scientist. Agent Weaver and others wanted her to attend The SHIELD Academy to become an agent but she never attended, preferring instead to stay independent from the organization. However, she would help out SHIELD if they needed it.
Hydrocarbonkinesis/ Hydrocarbon Manipulation
She can create, shape, and manipulate hydrocarbons, natural compounds consisting mainly of hydrogen and carbon. Alex is able to control any hydrocarbon compound. She is also able to control both hydrogen and carbon together or individually. Hydrocarbons can naturally occur as gases, liquids, and low melting solids.
It is hard to include every possible thing she can do since even she doesn't even know. But here are all the known instances of what she has used her power for.
-Causing an explosion that destroyed the science facility she grew up in. Presumably while messing around with her powers before she had control over them.
Turning a vase into carbon dust to stop someone from hitting her with it.
-Making constructs out of diamond including daggers, walls and cut diamonds.
Only really the core Avengers will be aware of her powers as she keeps them pretty close to her chest. Any SHIELD agents will absolutely not know unless we've rp'd otherwise. Please ask if you're not sure.
As well as being inhuman, Alex also possesses a very high intellect and is passionate about Physics, Chemistry and Biology, though she does heavily specialize in quantum mechanics and particle physics.

For the majority of this timeframe, she stays with Fitz's mother in Scotland and attends a Specialist Science boarding school. She dislikes the school greatly as her intelligence is far beyond what they can teach her. She does come to visit the bus between missions and see all her favorite people. Alex is particularly close to Daisy, Fitz, Simmons, and Ward

When Agent Victoria Hand forces Daisy (then Skye) off the plane, she is forced to use her own methods to try and find Coulson. Alex is temporarily suspended from school for taking a lot of time off to go and assist with the search for Coulson.

Fitz and Simmons take Alex along to the academy for a little look into what her future might look like if she chose to go there. She thoroughly enjoyed looking around and looked on with pride as Fitz and Simmons gave their lecture. However, when a student nearly died from being frozen to death she was sent home to keep her safe.

Alex wasn't informed of Skye's grave injuries until after she had been operated on. When the Doctor informed the team that Skye would not recover from her injuries Fitz decided that she should know. Alex sat with Skye and spoke to her about what she had been working on at school. She said goodbye to her, just in case Coulson couldn't save her, and was saddened greatly when Skye was transported from the medical facility where she couldn't visit.

Episode 15.5 script
Somewhere between the seasons, Alex discovers that Ward is Hydra. She overhears him talking to Garett and he catches her listening in. He tries to incapacitate her with a statue but she reaches her hand out and disintegrates it into dust, revealing her powers to him. Now each has a secret the other knows. Alex had already begun not to trust SHIELD and Ward used it to his advantage by assuring that Fitz, Simmons, and Skye would not be harmed in Hydra's grab for power. She didn't care about all the politics, she just wanted to keep her family intact. Ward just told her to keep quiet and everything would be fine. Fitz and Simmons were supposed to go to the hub together but this did not end up happening. It was soon after this this point when Garrett was informed by Ward of her role in this and of the pact the two had made. He was not happy in the slightest and even tried to get Fitz killed along with May and Coulson before Ward got there just to upset her.
She now had a big problem. Their secret was out, but hers was not. Fitz and Simmons had sent their families to different safe houses to give as much protection as possible from what was about to happen. Alex was forced to give the location of hers over to Ward and Garrett, who quickly dispatched the ex-agent that was looking after her. They put sensors in the ground and an energy fence to make sure she stayed put. She was back to being a prisoner, but she thought it was to keep her safe.

Ward visits Alex whenever he can. He often brings her onion rings which are her favourite food. Unfortunately, he does none of this out of the kindness of his heart and is trying to convert her to Hydra. They make fun of Garrett and talk about how wonderful it will be when Alex, Fitz and Simmons will get to be a proper, normal family.

Ward comes to inform Alex about Fitz and Simmons being dropped to the bottom of the ocean, but Skye gets the message to her first. She is still on the phone when Ward arrives. Understandably she is distraught and attempts to blow the fuses of the electronic systems keeping her there. Ward stops her of course, at which point, she threatens to kill him for his betrayal. But he chose Garrett over her for that very reason: She wouldn't kill him. Garret takes over responsibility for her as he believes Ward to be too soft. He tries to get her to give a full demonstration of her powers on an innocent civilian. When she refuses he physically abuses her but no no avail, she is an extremely stubborn person. Garrett then shoots the civilian through the stomach and leaves them to bleed out in front of Alex. When Ward was taken to the playground by SHIELD she told the team that the safe house had been compromised but she had managed to scare the attackers away. She was brought to the playground which was of course her plan all along because she needed to get back to Ward.
(S2E1) CW: Self harm, brain injury
At the Playground, Alex kept a close eye on the camera's monitoring Ward. In his confinement, he had developed some self-destructive tendencies and she wasn't going to let him off that easy. She reported any dangerous behavior to the team and informed them of how and what they needed to remove to stop him from hurting himself.
After his injury, Fitz really struggled, especially without Simmons at his side. He was so obsessed with her not being there that he didn't appreciate who was there for him. Alex tried to help him with his work but Fitz was often cold and dismissive. He pushed everyone away because he felt like they were treating him like he was fragile. Skye looked after her and supported her through this stressful time.

She helped Mack retile the bathrooms at the Playground. While they worked they chatted about why Alex was there which led to her confiding to Mack about Fitz's injury. He told her he'd keep an eye out and help to get Fitz back to his usual self which she appreciated. Fitz noticed that Alex and Mack were spending a lot of time together building things and chatting and he felt replaced, which made him push her away even more.

When the team went to secure Donny Gilbert, Fitz and Mack finally got some time off. Mack tries to help Fitz stop isolating himself by suggesting they play video games along with Alex. She had never had any experience with video games before and Mack delighted in showing off his skills. When Fitz didn't turn up on time she went out to look for him. Alex found him trying to suffocate Ward and desperately tried to stop him from doing so, but she was only a small girl. Luckily Ward gave Fitz good enough information to keep himself alive. Fitz speeds off and Alex stays in the room just long enough for Ward to thank her for her attempt in saving him. She says nothing and just leaves the room.

Alex welcomes Simmons back to The Playground and spends some quality time with Mack. While Daisy searches for information on her Dad, Mack brings up the question of Alex's parents. She informs him that she never knew them but they were most certainly dead.

The team plans to deliver Ward to his older brother in return for him singing SHIELD's praises. Alex attempts to sew the seeds of doubt along with the team by trying to get them to trust Ward when he warned them about his evil older brother. Finally, she is forced a proper talk with Ward. He once again thanks her for everything she had done to keep him alive. She tells him she refuses to become like him, a killer. Ward tells her not to worry about his brother and to just sit tight and wait until further instruction.

Alex mourns Tripp along with the rest of the team. It was the first time she had ever lost someone close to her and it hit her hard. She locked herself in her room and refused to talk to anyone at all. While the team drinks and recalls stories of their late friend, Alex sat alone in her room holding a button that once fell off Tripp's shirt. It was all she had to remember him by.

Ward sends Alex a pair of coordinates and a time. It was obviously concerning that she would be back near Ward but at least it would get her away from the landslides of changes happening at the base. She requests a walk, saying that she would die if she didn't get some real food soon. A lower-level agent escorts her to a restaurant as close to the coordinates as she could get. A car pulled up and Ward stepped out with a woman she didn't recognize. He looked around and saw Alex sitting with the agent and smiled at her. They walked in and sat themselves down and Alex kept the agent talking so she didn't look around and see Ward. After a while they jump up with guns, shoot the agent in the head to show they meant business, and then took both Alex and another man out of the restaurant.

Alex meets Kara and learns what happened to her. Ward asks Alex for intel on Bobbi, her strengths and weaknesses, and locations she visited often. She gives false information but she does so with such conviction she managed to convince Ward. Kara interested her, as she didn't seem as hellbent on murder as Ward was. Alex believed there might be some good in her. Ward believed he was getting through to Alex and turning her against SHIELD and towards him.

When Gonzales asks Fitz and Simmons for their help, Fitz asks him to help find Alex in return. Gonzales tells him the mission comes first. Fitz left to find someone he knew would help him; Coulson.

Fitz uses Fury's toolbox to hack into CCTV to find out where Alex is. He finds out she was taken by Ward. The intel Alex gave him about Bobbi led them nowhere and they figured out she had lied to them.

In a huge coincidence, it turns out Coulson is also seeking Ward, to team up with him. Coulson takes Kara so Ward would come to him. This left him with a problem. He would have to leave Alex alone. Ward handcuffed one of her hands to a large pipe in a storage facility and left her with food and a phone that could only receive incoming calls . Coulson negotiates Ward's freedom in exchange for his help and for Alex. He lets Fitz have a very short emotional call with his adopted daughter.

When the mission is over, Ward escapes and calls Coulson to rub it in. He informs him he'll be holding onto Alex for a little while longer and if he is followed she will be killed. He returns to Alex and takes her out of the storage facility to a hotel room. Alex has already lost any speck of loyalty she had for him, when he tried to get her to eat she refused. He reminded her that with just one phone call he could tear her family apart.

Bobbi is kidnapped so Kara can get 'closure' for the things done to her while Morse was undercover in Hydra. Alex was forced to watch as Ward and Kara tortured her, as punishment for her betrayal. She was handcuffed and had strong tape over her mouth so she could communicate with Bobbi. Sometime during the horrible events, she passed out from the shock of it all. Bobbi tries to escape and take Alex with her but Alex had no combat training and Bobbi couldn't fight off both of the specialist combatants.

Ward places lots of hidden cameras around the building and sits Alex in front of them all, still handcuffed and gagged. When May and Hunter infiltrated the building, May found Alex and unrestrained and hugged her. Sadly there wasn't much time for a reunion as May instructed Alex to stay hidden while she tricked Ward into going after Kara disguised as May using the biomask. Ward sent a message to Alex via a computer that controlled the cameras and asked about the location of May. She gave him Kara's location instead. Ward killed Kara then escaped. Alex was back in the hands of SHIELD, but she had betrayed Ward and she knew he would never forgive her for this.
Back at the base she finally had a proper reunion with everyone and there were many hugs all around. Seeing Bobbi take a bullet for Hunter made Jemma think deeper about her feelings for Fitz. She informs Fitz that maybe they should talk about their feelings. Unfortunately, he has to leave on a mission immediately after, he was so focused on everything that he walked straight past a very shocked Alex that had overheard most of their conversation. After a few seconds of standing like a statue with her mouth right open, she fainted on the ground. When she awoke, she was in her bed with Simmons looking over her. The biochemist tried to steer the conversation away from what Alex had just witnessed but she was having none of it. Jemma expected her to go either energetically in favour or aggressively against them being together but instead, she calmly said that if it was something Simmons wanted, then she should at least give it a chance.
(S3E1-2)
Jemma is absorbed by the monolith and her loss sends sorrowful waves through the team. Most of the team begins to mourn her, but Alex and Fitz refused to believe she was dead. After Alex's kidnapping and now the loss of Jemma, Fitz became extremely protective over his daughter. Believing it would help him to recover, Coulson allowed Alex to stay on base. This had the opposite effect however as both of them dedicated every waking moment to getting Simmons back. Between them, they had many theories that hadn't gone anywhere. After playing a video game, Alex got the idea that maybe it was a portal and it had sent Jemma somewhere else, but there was no proof or evidence to support that theory. However, she was thinking of it teleporting to somewhere on earth. The proof finally came in the form of sand that predated the earth by billions of years.
Leo dived into a hole in the universe to bring Jemma back. She slept for a long while and when she woke up she saw Fitz had been there the whole time. He was sleeping and Alex was leaning on his shoulder, also asleep. She smiled and went to lay in his lap.

Fitz had a stern conversation with Alex about being anything other than herself during Simmon's introduction back to the world. She always had high energy and was ecstatic about the potential of Fitzsimmons finally becoming a couple, but she was told to remain calm and keep out of the way.

Although she wasn't happy with the arrangement, she did understand the reasons behind it. Alex didn't ask any questions or even refer to the monolith for as long as she could.
Garner started to take an interest in Alex. He started asking questions about her and suggesting to Fitz that it might be worth having a few sessions with her. Fitz told him that she had been struggling with nightmares about Ward. In reality the nightmares she had were about many things, Ward included, but most of the facility, she grew up in. Being stuck with needles, deprived of food, and living in a 2x2m cubicle for most of the day. She would sleep in there, eat in there and there was a sprinkler in there they would turn on to clean them.
Seeing her trying to be invisible, Hunter tried to bond with her over the fact that they were both being pushed aside by the team. He had been put on the bench after almost getting Garner killed while trying to seek revenge on Ward. He told her it couldn't be easy dealing with a broken-hearted Fitz, to which she was very confused. Hunter quickly realized Alex was completely in the dark about the whole Will situation, until now. Luckily he didn't give too much information but it was enough to make her suspicious.
She started noticing a lot of whispering and side glances every time she walked into the lab and she was frustrated with being kept out of things that were personal to her.
Alex did not want to attend sessions with Garner but Fitz practically shoved her through the door. He couldn't stand the sound of her whimpers at night. Just another reason in the long list of reasons to hate Ward. She was quiet at first as Andrew started talking about how remarkable and clever she was for her age. But he started to ask about the very thing she had on her mind; how everybody having secrets made her feel. She started to open up, telling him it felt like she just got in the way all the time, but at the same time would never be able to fit in anywhere else because of how different she was.
The mood changed slightly when he asked her if she also kept secrets from them and she replied that she told them everything. Andrew brought up the topic of the facility and reminded her that she refused to talk about that to anyone. Something felt off about the way he was asking the questions and it made her quite uncomfortable. She tried to change the subject back to the relationship between her and her family but Garner became more direct, asking her to her face what they did at the facility and what she was hiding. Alex stood and walked straight out of the room and refused to ever go near him again.
(S3E7-8)
The girl wasn't aware of just how lucky she was until it was revealed that Garner was actually Lash; an inhuman that could sense other Inhumans and sought to kill them all. All his invasive questions made sense to her now.
In the lab, Fitz was working on finding a way for Jemma and Will to reunite. Alex sees the picture of them together hugging on the planet and drops a beaker of dilute acid on the floor. All the emotions she had been suppressing came out at once in the form of a very angry rant in front of the whole lab. Leo found a quiet spot to sit her down and told her that there was no longer a chance of him and Simmons being together.
(S3E9)
Just when everything was coming together, Ward decided to start interfering once more. She fully expected Ward to include her in his plan for revenge for Kara's death. While she didn't pull the trigger, she didn't stop it from happening. What was surprising though, was why he hadn't let out her secret yet. No doubt the answer was one she didn't want to know. Maybe he wanted her to feel the fear that came with knowing the sheer power he had over her.
She helped give Coulson useful information about Ward to hopefully aid in his capture, but nothing that would lead him to her own secrets. Her nightmares became much more frequent but Fitz assured her he wouldn't let Ward get anywhere near her. Alex begged him not to leave her to go investigate the old portal room. Ward terrified her and she needed a shoulder to lean on. Daisy assured both Fitz and Alex that she would look after her while he was gone.
Ward sent voice recordings of the screams of Fitzsimmons straight to Alex's computer while she and Daisy were watching Doctor who. There wasn't much time to come to terms with it, as Daisy went to inform Mack that Fitzsimmons were in trouble. Once again, Alex took advantage of the fact nobody noticed her and snuck onto the Zepher that was heading to rescue Fitz and Simmons.
From her space in the underfloor storage, she heard Mack talk about how dangerous the mission was and she started to regret her impulse decision.
(S3E10)
Once the team is out and searching the castle, Alex makes her way out of the plane and quietly sneaks around the tents until she finds Jemma, who had managed to escape her captors. Simmons was understandably angry and asks her what the hell she was doing there. Alex simply replied that she was there to kill Ward and rescue them. She stared at the 15-year-old girl and asked if she had at least brought a gun, to which she shook her head and held up a very small kitchen knife.
Together they discovered containment pods, one of which contained Andrew Garner. Jemma released him from the pod and held Alex close as he killed several Hydra personnel that had discovered their location. May found them both and also asked Alex what the hell she was doing there, to which she gave the same reply as she gave Simmons. Once they were brought into the main chamber, Daisy also asked the same thing but Alex refused to answer the same question again.
Once they were back on the plane Alex was locked into the interrogation room and rightly so. She was strictly observed for the whole flight back.
(Pre S3E11)
Fitz blamed himself completely for what Alex did. He had taken a child to a secret spy base and expected her to just act like a normal kid. It made sense to keep her there to protect her from harm, but at some point, he knew she became a coping mechanism. Someone for Fitz to look after to distract him from his broken heart. Ward was dead and there was no excuse anymore.
Much to her dismay, she was sent back to school and away from her family. Alex really hated the school, she hated being told what to learn. The school was used to gifted children with a passion for science, but they struggled to deal with someone who had been forced to learn complicated topics as soon as she could talk. They suggested asking if any universities would take her, but Fitz flat out refused, wanting to at least try to give her a normal life.
(S4E1)
Alex had lots of free time at school. Unfortunately, this was because she completely disregarded the existence of homework. Fitz was determined to give her a normal life and she was just as determined to avoid normalcy. While the team came to terms with the new leadership and Daisy was mourning Lincon, Alex was drawing up designs for an integrated photonic quantum processor in the back of a poetry class. Designs that were swiftly confiscated by her teacher and got her sent straight to the Headmistress where Fitz was also there waiting for her.
She told them both, quite frankly, that she hated all her teachers and she hadn't learned a damn thing in the entire time she was there. Fitz quickly told her to be quiet and explained that school wasn't just about the subjects or the teachers, it's about learning how to respect people and to prepare for being a functional member of society. Alex let him know exactly what he could do with his society. The Headmistress informed her that this was her final chance to adapt to the world or she would be expelled. The girl had absolutely no intention of doing so until Fitz asked her not to let him down. How could she argue with that?
While Fitz was helping Radcliffe design parts for the Framework, Radcliffe came upon the confiscated equations Alex had been making in the class. Fitz explained the situation and let him know it was nothing important. The Doctor disagreed and asked Fitz if it was possible to meet his adopted daughter. He did not give the reason out loud but if someone used an AI to route a single photon to a predefined direction it could learn information much faster than any code that currently existed. With reluctance he accepted, but only because Radcliffe insisted so terribly.
During the school holidays, she assisted Radcliffe with the secret creation of AIDA. Alex wasn't aware it was a secret, it just didn't occur to her to tell anyone about it. Not that anyone had time to listen to her anyway. They got mad when she was loud but ignored her when she was quiet.
After the events at the bottom of the ocean, Alex had begun to hold a grudge against Simmons for leaving to work undercover for Hydra. She blamed Simmons entirely for the large length of time it took to get Fitz back on his feet. The girl tried her best not to blame her for falling in love with someone else but it still felt like a betrayal after all Fitz and Simmons had gone through. It turns out it was the only thing Alex could forgive. Then Jemma developed a fear of the Inhumans and focused on curing and eliminating them instead of protecting them. Her personality seemed to change completely to more offensive views and the one thing Alex hated more than anything was change. Now that Fitz and Simmons were finally a couple she really didn't know what to think of it. Did she even really know Jemma anymore?
Since she couldn't talk about it with anyone she confided in AIDA since if she told the android not to tell anyone she couldn't go against her programming. (Or could she? :o)
The girl had a familial relationship with Dr Radcliffe. Though he tried to explain football to her, she found it extremely boring but still cheered whenever he and Fitz did so. To her, he was just like everyone else, keeping information from her and just using her to get what he wanted. But it was something to do.
When Fitz discovered AIDA, Alex stood innocently behind Radcliffe as he convinced Fitz not to reveal her existence to SHIELD just yet. It was then that Alex found out The Doctor wasn't supposed to be working on anything like this. She blamed him for the whole thing and told Fitz she had never seen AIDA in her whole life and just did the maths. A lie that AIDA herself pointed out to be false.
(S4E3)
May was brought to Dr. Radcliffe in hopes that he could stop her from dying from an alien pathogen that was making her hallucinate that everyone was trying to kill her. Simmons and Radcliffe tried to remove Alex from the room so that she wouldn't have to see May possibly die. Unfortunately, Alex was quite sick of being told what to do and promptly listed out all of the grievances she had against Jemma. The Biochemist really thought she could break her adopted Father's heart and then try and mother her? Not on her watch. Talk about timing. Not having time for it, she just ignored Alex completely and left her to her own devices while she tried to save May. When the power went out, the budding scientist was the one who suggested, with discrete hand gesticulations towards the bookcase, that Dr. Radcliffe should use AIDA's power cell to provide power for the defibrillator. Brave as she was, she didn't dare to hug May after she came back from the dead. She settled simply for a pat on May's shoulder.

Between the Madness, Fitzsimmons were searching for a new home and Alex had never felt so bitter. She wasn't brave enough to discuss her feelings with them so she instead opted to just sulk and refuse to have any part in the house hunting. Now 16 years old she would be able to live practically independently and with the two always out on assignments the house would mostly be hers anyway when she wasn't at school. It was a daunting prospect but a bigger improvement than staying with Fitz's mother. At least she could have more privacy.
At least she had her confessional companion AIDA to confer with. She shared her fears that SHIELD was turning Simmons into a mindless killing machine and Fitz loved her too much to see any of it. AIDA only gave generic affirming answers back but all Alex wanted was to get things off her chest. When she wasn't playing therapy sessions with robots, she was annoying Agent May with small talk and board games.

Once again Alex was faced with the prospect of losing her family when Fitz, Coulson and Robbie become out of phase with the realm of the living and are slowly losing any chance of returning to it. If only they had someone who would one day become one of the leading experts in Quantum Physics. Not that knowing what had happened helped with knowing how to bring them back. Fitz had to watch as Alex worked while crying. He was determined to return to her and his beloved Jemma.
Once he was back, Fitz immediately confronted Director Mace about what he had done to Simmons and Alex joined in as soon as she realized what was going on. she had to be retrained after she punched the director square in the jaw moments before Jemma appeared. Alex was firmly out of control and had no sense of respect, authority or emotional control. All she knew was what she wanted and she would do anything to get that.

The toughest challenge she ever faced was watching Eli use powers, similar to the ones she held, to murder people and act like a god. The team remarked frequently that nobody should have that much power and it hurt her deeply knowing just how true it was. But there were no Earthquakes when she used her powers. so where did she get the matter from? It was a question she held in her mind but wouldn't be able to solve for a while.

Alex was replaced with an LMD sometime after May was. She had started to ask the wrong questions and so AIDA put her into the Framework and sent an LMD to her school to live her life. Her teachers were thrilled at the improvement in her behavior.

Nobody was aware Alex was also in the Framework until Daisy came upon her eating lunch outside the Hydra HQ. She immediately called over to her and asked her what she was doing there. Pretty confused, she simply answered that she was eating lunch. When Daisy said her name she became visibly angry and threatened her life.
Daisy was taken aback and desperately tried to talk her down and get her to realize none of this was real and that in the real world they were friends. Surprisingly this was easier than she thought and Alex put the gun down slowly. Soon after though, she fell to the ground and began convulsing. Instead of trying to fix one regret, Aida had tried to fix them all for her out of kindness for the way Alex had spoken to her like a person and not an object. This led to a huge difference in the person she was in the Framework and in real life, so when fragments of her memory returned, her body struggled to handle it.
When Daisy met up with Simmons she brought Alex with her. Jemma held the young girl in her arms and had no idea what to do without a lab or her lab partner. She told Alex everything would be ok and they'd get out of this. Alex opened her eyes and repeated the first words Simmons had said to her when she was revived. "Jemma Simmons, you're gonna keep me safe." Simmons told her that was right and held her close as she started to settle down.
Alex remained unconscious until she was safely in the base of the resistance. Mace asked who she was and Simmons told her Alex was her sister. It was much easier to explain than the truth.

When she woke up, Alex immediately asked where Simmons was. Jemma quickly came to her side and Alex looked very confused and asked where she was and what was happening. She introduced herself as E and said she was the assistant of Madame Hydra and asked if Jemma could get her back to them. Simmons told her she would soon but that E should get some rest. She hoped that the girl would stabilize out with time. A few seconds later she screamed and held onto her head then went silent, cried, and threw her arms around Jemma crying out about how AIDA had betrayed her trust and threw her in the framework. Something was really wrong and Simmons was extremely confused and worried for Alex's sake.
When Mace, Jemma, Coulson and Ward returned after Agnes' death, E was nowhere to be found. She had realized the base was a resistance base and had fled immediately.

E and Alex kept switching between each other. E would try to get back to the Triskelion and Alex was just trying to figure out where she was. By this time Madame Hydra had noticed she was missing and sent out someone very specific to rectify the issue.
It was E's half-brother Alexander. E took on Alexanders's name after she was rescued by SHIELD, but in the framework, she kept the name she had grown up with. He gave the girl a notebook so Alex and E could communicate with each other. The siblings spoke about their childhood and the eventual rescue by Hydra. Alex of course denied this and tried to explain to E that she needed to take over the body so she could help break down the framework. But Alexander kept reassuring E that she was sick and confused and she just needed to focus on who she was and all the events that led her up to that point. Growing up in the facility, being saved by Hydra after the fall of SHIELD. Watching as the people in charge of the facility killed as many witnesses as they could so Hydra couldn't find out what they had done. This sadly included E's parents and everyone she had known, right in front of her.

Alexander managed to convince Alex/E back to the right-hand side of Madame Hydra and The Doctor just after the Madame's accident. E was in control while Alex was barely a bystander in her own body. At The Doctor's request, she sent out an airstrike drone to destroy the building Daisy and May were in. Alex tried desperately to get her to stop but it was no use, she was weak and E was strong. Luckily they had escaped before the airstrike destroyed the building.
E was curious about Alex. She had listened in on Jemma's story and Alex had listened to E's. Occasionally she would allow Alex to write in a notebook when E wished to ask questions about the identity of everyone in the other world.
While E wished to stay with Ophelia and help her recover, Madame Hydra instructed her to assist with Project looking glass along with Alexander so he could keep an eye on her. E felt pushed aside, she became jealous of Alex's life. Alex was loved and cared about and E was just an employee. The girl decided she wanted it for herself and went to Radcliffe to find a way back, pretending she was Alex so that he would help her out. Alexander tried to stop her but her jealousy was far stronger than any familial bond.
As she went to the coordinates she found everyone else already there. The Doctor had a gun on Jemma and they were arguing about something E could not care less about, she went on to look for the portal that would give her what she thought was a perfect life. On the other hand, Alex cared very much about Jemma trying desperately to get Fitz not to kill her. She heard a gunshot and began trying desperately to take over her own body. With all the jealousy and the desperation, E was too distracted to stop her from doing so. Alex was controlling the legs and taking the body towards where Jemma was. E picked up a knife and plunged it into their body. If she couldn't have the life she wanted she wasn't going to let Alex have it either. Alex screamed out and dropped the knife once she had full control but she was bleeding badly. Daisy was about to leave through the portal when Alex finally managed to drag herself across the floor to where she could be seen. Radcliffe helped throw her through the portal and she was finally out of the framework.

As soon as her body left the machine she fainted straight onto the floor. She was alive, but only just. When Aida stepped out in her human body she rested a hand on Alex's head and said sadly that she only wanted to help her but she saw now that Alex was fundamentally broken and that's just who she was.
Aida took both Alex and Fitz to a replica of their Framework apartment. Alex still hadn't woken up and Aida apologized to Fitz about it. She thought she could help Alex more than the others because she knew her better. But in fixing everything she had taken away almost everything that made her Alex, her recklessness, her caring nature. And now, the two sides were merging and becoming something that was neither fully either E or Alex, but a combination of both.
She was taken on the Zepher, but the move worsened her condition and she fell into a coma. Once Aida was gone they moved her into HQ. Jemma, Fitz, Mack and Daisy visited her as much as they could and even May went a few times.

After the team where abducted by Enoch, Alex was moved to a military hospital where they hoped to interrogate her when she woke up.

Before Hunter had secured Fitz, he had already broken Alex out of the hospital and moved her into the van. Even after 6 months, she had still not woken up. In the lighthouse, Enoch got her settled and then got Fitz into the Cryo sleep chamber. Soon after Fitz was asleep, Alex awoke.

Enoch was the first one to greet her. Fitz hadn't had time to fully explain who she was so Enoch asked her directly. But Alex was confused and didn't really know. The two halves had become a whole, not E or Alex but a combination of the two. Enoch couldn't stick around for long as he had to board the Chronocom vessel with Fitz so for the first time she was completely and utterly alone. Her first thought was how much school she had missed but she discovered the entire school was closed down anyway. Someone had broken in looking for something and killed anyone that got in their way. They had to be looking for her. Everyone on the team had a warrant out for their arrest. An alert was out as her for a missing child, they had even found a fake family to cry on TV and everything.

There was a report that the same masked figure that had attacked the school was now going around known compromised SHIELD safehouse locations. It was tempting to rush out straight away, but E's patience and tactics grounded the reckless Alex. She took the time to go into the small town near the base and make a suit and mask to hide her identity. On the way there she encountered Bobbi and Hunter, who were protecting Robin and Polly in one of the safehouses, and had to convince them she was just an inhuman that wanted to help. The three fought Ruby but eventually lost and she got away. In the struggle, Alex's mask fell off and Bobbi and Hunter became the first people to discover her secret.

She didn't reveal anything further to them about herself and begged them not to say anything about her. Of course the two would never, but emplored Alex to tell someone. After everything Fitz had done for her, he deserved to know who he had done it for. Alex agreed with the sentiment and said that when everything was calm again she would do so at the first chance.

Alex returned to the lighthouse, where she met Noah and awaited the return of the Team. After all the craziness she had been finally ready to try to live an ordinary life, but it seemed it wasn't just Fitzsimmons' that was cursed. She had a lot of time to think on all the decisions she had made in the past and how juvenile they all were. If she had told people about her powers maybe by now she would have been able to control them fully and would have stopped Ruby easily.

As soon as they were back, Alex rushed to confess her secret but Fitzsimmons had their own to share with her. They were engaged. Well she couldn't tell them after that, because she was overjoyed. Overjoyed that is, until they were swiftly forced to leave again to investigate a Kree beacon.
Unfortunately she also had the misfortune of meeting Deke. The person who loved to ask questions mixed up with the girl who did not like answering them. To say Alex hated him was an understatement.

When the option arose, Alex did offer herself as a sacrifice as a joke but hardly anyone laughed and most of them looked rather concerned.
Where the old Alex would have broken down, the new Alex simply stood up straight when the team found out that Coulson was going to die. She placed a hand on Fitz's shoulder to give him some comfort. It was extremely upsetting, but there was work to be done. Alex firmly believed that if Coulson wished to die, it was his life and he alone should have the power to decide that.
She helped prepare everything for the wedding. Sometime before the wedding took place, Jemma informed her she had intentions to adopt her jointly with Fitz as long as she was ok with it. She agreed of course with huge enthusiasm. After all this time they all deserved a win. She stood by Fitz and Simmons as they became one
